Antibiotics kill bacteria, and there are many types of "good" bacteria in the digestive tract that helps to digest and move food along. So the drugs kill some of this desirable bacteria.

E. Coli are a beneficial bacteria that inhabit the large intestine and are necessary for proper bowel functioning through their effect on water reabsorption and vitamin synthesis. Continued antibiotic use can reduce or eliminate this population leading to problems in the lower intestine.
Animals with the two opening system tend to have greater digestive and excretory efficiency than those with one.
The one opening is generally found in lower animals (invertebrates) such as a planarian (free-living flatworm)
