Normally, your immune system attacks invading stuff such as bacteria. It reacts to the proteins and (less so, I think) carbohydrates on the bacterial surface. In autoimmune disorders, the immune system attacks your own proteins/carbohydrates. Usually this doesn't happen because your body gets rid of immune system attackers that react to self components.
