What amount of time does it take for the digestive system to run through it's cycle; specificaly the pancreas?I have recently been diagnosed with Pancreatitis. I am receiving treatment for it, but sometimes I eat something I shouldn't. My Dr said once the cycle is started it has to run it's course. I would like to know how long does this "course" run.

About 24 hours. Assuming your pancreas is otherwise fine, excluding your pancreatitis, your pancreas starts making enzymes around the time food enters the small intestine. So my educated guess is your pancreas' course is around 5-10 hours long.

He is talking about the inflammatory response to "run it's course" not the actual amount of time it takes for food to run through the digestive tract.
Once the pancreas is inflamed from what ever the cause, it could be a disease like lupus, or birth defects, alcohol, drugs ( illicit or prescription)
There is no way for anyone to know how long this will last, it depends on the person. Once the cycle starts it is better to eat low fat,mostly clear liquids, and advance as you can tolerate. There are times that this might take a day or two or a few weeks, depending upon the amount of damage that is done.
There are many yahoo support groups for people with pancreatitis. Education is the key to learning how to deal with this disease.
